Chelsea Old Church in London spent four years fundraising for a new hand-crafted organ, as their current one was 70 years old and was failing.
The church said in a statement: "The old organ reached the end of its working life. Built as part of the post-war reconstruction, it used second-hand materials and now obsolete technology.
"The church was advised that a new organ represented a much better long term investment than renewing the current one."
Jagger, 76 and Clapton, 74, who have been reported to live close to the church, are part of a group of hundreds of locals who have made large donations to the appeal.
Chelsea Old Church said the new organ, which was crafted by the prestigious William Drake Ltd, was played for the first time on 22 September. There was also a special service to celebrate the new organ on 13 October.
According to The Daily Mail, parishioner Rob McGibbon, who was part of the fundraising committee, said: "It has been a huge effort by the local community to raise the money, but to get the support of Mick and Eric was a wonderful bonus.
"We reached out to them and they both responded immediately and generously. They clearly have a deep affection for the church.
"The next step is to get them to do a gig together at the church accompanied by the organ."
